This case may occur when your Ubuntu OS installed from Usb iso installer. After using USB iso installer of Ubuntu 14/15, USB and Harddisk will mounted at the same time. Usually on installation process, GRUB will installed on the first Drive.

# fdisk -l
For changing the grub that has been installed on USB (/dev/sda), move to master boot of hard disk (/dev/sdb), just type:
# grub-install /dev/sdb
Restart Ubuntu server, and try to unplug USB Flash Disk from your computer.
Note:
- The result of this tutorial at your own risk, the risk is your ubuntu server won't boot if GRUB not installed properly.
- When Installation of GRUB finished, be sure there are no errors reported.
